I have created a database manually on server with user_dbname however won’t show up on cpanel / phpmyadmin .

The solution was to run this

/usr/local/cpanel/bin/dbmaptool cpanelusername --type mysql --dbs 'nameofdatabase' --dbusers 'dbusername'
